Scootaloo was not originally intended to be a lifelong cripple.
Just like Apple Bloom and Sweetie Belle were not able to competently perform earth pony labors or unicorn magic because they were preteen fillies, Scootaloo was not able to fly competently either. The three of them were late-blooming misfits; that’s what brought them together.
However, the fans decided to woobie Scootaloo up with some forced drama about what a life-long cripple she is, and Faust quickly caved to it - as did Hasbro, it would seem.
One simple reason, he is all muscles (YEAH!!). Those wings must be super strong to lift the huge mass of horse they’re attached to, as for scoots, she has no muscles and also her wings didn’t develop at all. On Bulk’s case, one can asume that is not the wings that are small, is the bucking stallion that is effing BIG.

Isn’t this a good thing? Scootaloo learns to live with her disability, which is a good lesson for people with disabilities to take after and it gives them a better sense of appreciation for themselves.
They had a magic flower that granted wishes and they wasted the last wish to get them back to normal? They should have wished Scootaloo the ability to fly or pretty much anything else with that wish.
