We now have her Make Your Mark appearance for reference/comparison. Is it now safe to assume her different colorations are due to lighting? (I don’t think anypony else had their colors change such in similar lighting.) Or is it worth considering her A New Generation appearance was different enough to be (possibly) a separate pony who happens to be a pallet swap?

I dunno, perhaps rendering animation models is easier with lighter colors. I’m unfortunately not an expert on this subject, so I can’t give an explanation that makes sense.
Her coat color in the ANG movie probably looks different from her appearance in MYM simply due to lighting differences. In the case of TYT, they probably favor brighter colors, so blueish gray had to go. There probably isn’t some special in universe reason for it. This is just my opinion, though, so feel free to ignore it.
