Comics are partial canon unless the the show says so, even through mere implication. For example, Celestia could say “King Sombra is dead” and then that’s the comic story arc invalidated. It’s like how Star Wars and Star Trek canon worked, primary medium comes first(series for Trek and movies for Wars), then licensed shows, then expanded universe is partial canon.(main events occurred, details are up for retcon/reinterpretation)
If one further up the list states or implies something further down the list isn’t canon, or something within it isn’t canon, then the thing higher up the list gets priority.
Equestria Girls is canon. Literally word of God from the writers and producers. It does not, however, effect FiM in any way what so ever.
He was behind everything all along!
Unless they decide to mention it in the show.

I’m talking about canon, not licensed fanfiction.
