-she’s a mud pony, so she uses her hooves or her mouth for pretty much everything.

Dirt, mud and the like simply don’t bother her, whether it’s just on her hooves or caked over every square inch of her. It definitely would not bother her if she got a bit of it in her mouth.
Saying she actively enjoys eating dirt is something else entirely, that’s entering the fetish zone.

It isn’t that obvious. It’s text and text doesn’t have tone. He was stating a fact that seemed to disregard Applejack’s feelings simply because she’s a farmer. Yes, farmers get down and dirty, I know that life, but that doesn’t mean they WANT to. It’s different getting dirt and cobwebs in your mouth than getting your jeans covered in manure. The latter is more filthy, but I rather do that because it’s not as unpleasant a feeling.
To make something obvious, one must go beyond the obvious and make it hyperbolic. Otherwise it is up for several interpretations. If he was going for humor saying: “Mud ponies need mud in their mouths” would have been better. Yes, I DO agree, filthy earth ponies should taste the dirt that they come from. I’ve tasted dirt too. Lots of it. But usually by accident from getting tackled in the mud, going camping, or other wild activities. It hardly has taste, especially dry dusty dirt. However, I would not trust someone to sweep dust and dirt and cobwebs towards my face. You can simply say “spit it out” and that is reasonable. Yes, you can get it out, but imagine it while it’s IN your mouth. It’s an unpleasant sensation that could have easily been avoided. It would have been much SMARTER to have Twilight’s magic handle the pan and Applejack handle the broom. This isn’t against the episode or anything, but it does fix a probable problem.

Zippy explained that’s not what they meant which was pretty obvious but just so you know as a farmer myself I have actually eaten dirt to test it’s fertility for planting crops it really doesn’t even taste that bad.
