Judging from the condition, this was a preserved place that began to show the signs of time as soon as the care ended. Again we fall into the 100-200 year period, because without Discord’s magic the place will be exposed to the ravages of time. In my country the cottage would not have lasted more than fifty to sixty years before falling apart, but then the climate is wetter than in central Europe. And there are wooden buildings in the same country that are many centuries old, they survive as long as they were looked after by their owners.
Everything then indicates that Discord had been there for several centuries, and he hadn’t changed anything by taking over Fluttershy’s job as animal protector. An IDW cover - which confirmed Fluttershy’s death - shows that Discord had taken her place.
Once Discord lost his magic and chose to remain as he aged in isolation, possibly filled with bitterness - as if the centuries between Opaline’s spread of discord among the ponies and Equestria’s collapse were forgotten - it was not long possible to preserve the place. He will have had minimal experience without magic.
If the Mane 5 had followed the river from Canterlot (which would suggest that the cliff between the city and the valley has disappeared, perhaps filled in as seen in the last episode of the G4.), they should have come across Ponyville, but they do not. And the forest around the cottage is too peaceful to be the Everfree forest.
How can that place still be standing, after how many thousands of years?
I know the castle of the royal sisters was still standing a thousand years after Luna’s banishments, and even contained books that were readable after a thousand years of exposure to the elements, but Fluttershy’s cottage isn’t a castle.
