Yeah but what I had planned was that events every episode in the series still happened but with differences that are introduced my stories. But when Season 9 came I decided to have it so that Twilight doesn’t become ruler since I don’t really like the idea of it which eventually meant one of the episodes was cut and as of today it also means this one is cut.

That’s fine. There are lots of continuities that have far more canon exclusion than that. For example, Fallout Equestria is all but impossible with anything past the midway point of season TWO, let alone the end of season three and beyond.
Again, it just means in your fanfic’s little slice of the multiverse, these events didn’t happen. No biggie.

A recolor implies the same manestyle, otherwise 99% of the ponies in the show would be recolors of eachother
