Once the changelings reformed, the show showed them beginning to go out into the world, and the finale that shows things a couple decades later, shows they’ve clearly started moving into pony society as a whole. She never told them not to move in. In fact, she helped Twilight in her efforts to begin showing ponies that their neighbors, (changelings, dragons, yaks, etc.) Were all potential friends to ponies.
